OK, their are two things that seem to be done automatically that i need to stop... one way or another... 1) Bridging mode ignores the number of extra shells and only does one, this causes shrinkage in those layers and pulls the outer shell in. 2) Some sort of 'solid file' happens intermittently through the part even though i'm using 100% fill. This also seems to use only one shell and causes the same as above. I need to find a way of ether disabling these 'features' or making them obay the extra shells. Does anyone have any ideas on how to do this? But your main problem is probably that you are using a different flowrate for the bridge layers.
So actually you dont have the same width of extrusion specified anymore. And as the aextrusion paths were calculated beforehand SF wont compensate for the slimmer extrusion. So its rather narrower extrusion than shrinkage..

Slic3r does bridges totally different and I think it is much better.
