In Slic3r if you set the temperature to 0 it will expect you to have set the temperature manually and will not insert the 'wait for temperature' command in the gcode.

I have a similar problem with an older Gen6 board. The temperature monitor varies by +/- 10 degrees between readings, so it was never stable enough for the firmware to recognise it was ready. Setting it manually and using 0 got around that.
