M3 socket head will not fit. Nor any spacers or standoffs. Am I missing something?

Use a snap on PCB nylon standoff.

Thanks, that would work. Now I have to find a local supplier.

I decided to order some longer screws to go through both boards. I'm just surprised that arduino design does not allow any clearance for screw heads.

or for that matter stick to the same .1" pin spacing so that you could use a normal perfboard / protoboard. i always found that choice odd.

a lot of the assemblies these days are designed for snap in rather than screw in. I don't know why the Arduino boards are that way but other production boards are that way for ease of assembly and lower cost. It's pretty common.
