Stepper Motor Connection

Hi all,

I am new to the world of 3d printing and I have my first question. I recently finished building a Folger Tech Prusa i3. After building and configuration, I just noticed that the white connector is damaged on the far left side, which means that the cable is connected to the A com instead of A. I am still learning about electronics, but what is the difference between the two pins? Before noticing that flaw, the extruder seems to be working on a minimal level. Is this misconnection the reason for the clicking noise the extruder motor is making? Does this misconnection have any impact on the RAMPS board?

If a connection is broken the motor will just not work. The clicking noise is very likely the loss of steps. Either you don't have enough current, or the hotend is giving to much resistance, which might also be a speed issue.
