So, I finished designing, printing, assenbling, and firmware tweaking. My dual extruder printer is finally ready to go. So, now what?

I use Simplify3D and I only see places to change which extruder prints things like: raft, perimeter, infill, support material. How do you do two color printing on one part such as dice and many other cool two color prints?
