Is there a way to slow the print down without having to reflash? I can do this manually using F500 for example. Do I add this command to my G-Code when printing?
I'm using Octoprint.

use M203: Set maximum feedrate (ie the speed)
you can then save the new feedrates with M500

If you want to slow the entire print down, see M220.

You could print via a host like Repetier host, that has a feedrate scroll bar that you can use on the fly.
