Apologies if this has already asked or is a stupid question.

Can a Diode laser be fired through a laser mirror like a co2 laser without it affecting the beam?

... you'll need a metal coated mirror with better quality than needed for CO2-lasers (the wavelength is around 10x shorter than with CO2) ... or a dielectric surface for the specific wavelenght of the diode ...

you may also install diode Endurance lasers on board.
They are very light so will not harm stepper motors.
