The bolts used don't have a thread all the way to the head. They have a "shoulder" that is 4mm diameter, whereas the M4 thread OD is a little bit less than that. Over long bolts are used so that the shoulder is long enough to go through the 4mm bearing, so that it is on a 4mm shaft rather than being loose on a slightly smaller thread. The washers are needed so that the nuts end up on the threaded area. Depending on your bolts and the washers you may need more or less.
While it gives a good fit for the bearing and standardises the bolts, I prefer shorter bolts as it is a pain tightening Nylocs over that length and some clashed with my modified extruder design.
