Fine tuning print settings

I've attached some pictures of my test box and was wondering what settings I should be playing around with to reduce the number of bubbles in the print and the slight waviness of the lines. Any software ideas, or is it likely a mechanical flaw?

I believe the bubbles indicate that the extruder temp is too high. Does the extruder make a "popping" sound on occasion while printing?

YES, bubbles are a definite indicator that the plastic extrusion temperature is set TOO HIGH!

You can also get bubbles if the filament has absorbed atmospheric moisture.

The wavy lines are aligned at one corner looking like the axis wobbles after it turns the corner.

I dried the abs at 170F for a few hours and the bubbles all vanished. I guess the stuff makerbot sells doesn't quite work out of the sealed desiccant laden package...

Also found a loose Y pulley which I believe was responsible for the bulge at the corners. I think some of the wavy is also from vibrating ball chain (my current drive belt) especially since my machine is wider than average. Hopefully a real belt fixes the rest of it.
