#1 can you use mechanical endstops as well? and if so how
#2 after it's programmed the atmega uses the serial port what are the serial port settings that need to be used and using the db9 connector what pins am I supposed to use.
#3 A general question here what firmware do you think is best for using this board and exactly how do I adjust it for my machine.

Yes, the same way mechanical endstops are used on other electronics.

This entirely depends on the firmware uploaded.

Most people run Teacup, as this is known to respect F_CPU and to run on 20 MHz flawlessly.

what about that convertor and also another question or three.
Using the prusa with a wade's extruder and xl pully's and belts with this generation 7 what is the most realistic estimate of speed that can be reached?
this with 1/16 stepping on x and y axis and 1/8th on the z-axis?
also with the print sizes (ink) we are dealing with does using 1/16 over 1/8 or 1/4 besides the noise reduction does it have any print quality effect? is the noise reduction at this level slowing us down, or is this too simplistic? of course noise translates into vibration does this means that that could effect the print quality as well. I mean running everything at 1/8 could free up processing power right? which means faster prints or does it?
please let me know
I'm interested it seeing what you folks say

Using the prusa with a wade's extruder and xl pully's ...

For practical purposes, Gen7 is about the same as Sanguinololu and RAMPS, so you'll get the same experiences.
