I just fried something on my RAMPS 1.3 / ATMEGA setup. While reassembling the electronics I plugged my endstop switches across +/- terminals instead of -/sensor terminals, turned on the power --> spark and magic smoke. But I can't find any visible damage anywhere.

After moving the endstops to the right terminals and powering up by USB port on the Arduino, the firmware boots, the temp sensor and switch sensors work fine.
But when I power by 12v connector (either to the Arduino board or the power port wired to RAMPS shield directly) the LCD only flickers.

What did I burn? How much of my hardware do I need to replace? Both RAMPS and Arduino, or Arduino only? Do I need to worry for my stepper drivers?

you have killed/damaged the 5v voltage regulator on the atmega

With only usb connected it gets 5v from usb

if 12v is also applied it generates it own 5v via the voltage regulator

most probably you have only damaged the atmega.
