I've built a CoreXY printer (HyperCube) a few months ago
Not sure why, I've always had a very loud noise when moving, caused by the Y motor vibrating and thus vibrating the entire frame
I've tested a different Motor/Drive/RAMPs board - result is the same. motor is vibrating (can feel it when the motor is in my hand)
Same with Marlin 1.1.4/5/6

Any ideas what can be the cause of that?

Just for fun you could define a different printer type and see, if it's a firmware problem with CoreXY kinematics.

Did you check the voltage? Should be around .650 vdc
