Slic3r 0.9.1 - Extra width on top layer

I have attached 3 photos of a hollow calibration cube that I have been printing.
Using the newest version of Slic3r, I find that I get a lip around the top of the cube. This can be seen in the photo "Slic3r 091.jpg".
I adjusted some of the extrusion width settings in the advanced tab, i.e., Infill Width, Default Extrusion Width, Perimeter Width, etc., reduced the Bridge Flow Ratio to 0.9, and set the number of perimeters to 1. The result is shown in "Slic3r 091 with adjustments.jpg". This is better, but I decided to try a different slicing program to see if it is Slic3r related.
The third picture shows the result of using Cura. No lip, straight sides.
I also tried the 0.7.2b and 0.7.1 releases of Slic3r and both were comparable to Cura.
The cooling settings were set the same for each program, and I have calibrated my machine as per the instructions found on the Slic3r wiki, as well as measured the filament.
Any reason as to why this lip is there? I have printed other calibration things and they too have the same issue: Wherever there is a solid top fill, there is an extra lip overhanging the sides.
Any suggestions would be appreciated as to how this situation could be remedied.

Here are screenshots from YARRH showing the gcode layers. It is the last two that seem to be causing the issue.
If pronterface screeners are needed let me know.
Also, I am using Windows 7 64bit.
