Infill Problems 0.9.7

OK, so I am a bit of a noobie so please don't yell at me. lol

I have my first decent print and everything seems to match my numbers in Slic3r except I have a few questions on how to get things a bit smoother.

Machine:
DEFAULT_MAX_FEEDRATE {500, 500, 5, 45}
DEFAULT_MAX_ACCELERATION {2500,2500,50,5000}
DEFAULT_ACCELERATION 1000
DEFAULT_RETRACT_ACCELERATION 1000

Settings:
Layers:
Height: 0.5mm
V Shells: 3
H Shells: 3 top, 3 bott
Infill:
Density: 0.4
Pattern: Rectilinear
Infill every: 1
Solid every: 0
Angle 45
Threshold: 70mmsq
Speed: 30, 30, 100%, 60, 60, 50 ,60, 70, 20, 130, 30%
Skit: 2 skirts
Advanced: 0, 200%, 0 ,0 ,0 ,1
Filament: Dia 2.87mm, Temps: 220c
Extruder 1: Nozzle: 0.5, Retract 3, 0.5, 30, 0, 2

I measured the filament on my top layer and it had cooled at 0.52mm, I measured across a group of infill and calculated it at 51% My top layer is as filled as all the other layers which is sort of a problem as having gaps in the infill is fine inside but on the top and bottom layers I would like 100% fill so everything is nice and smooth. To achieve this under Advanced -> First Layer I have 200% so ~100% infill. I do not see any way to apply this to the top layer though.

My second issue is vertical rises are lumpy. Their strait but with a bit of melty overhang. I have a lot of stringing on these kind of layers (printing gaps at 70mm/s) so I might be tugging the fresh layer or something. For the most part their pretty good, strong and 90 degrees to the bed but on the corners is where the blobs show up every few layers.

Any recommendations?

OK so I have done many prints on a simple shape to try different settings and see what works best. I have found what appears to be a bug on my version of Slic3r.

In my speeds setting I set everything at 1mm/s which is ridiculously slow I know but my gcode that is output has G1 X... Y... F1500 no matter what I set my speeds to. I think that most of my infill issues are due to the fact that the rate of extrusion is not coupled to the speed of the axis in my gcode.

Anybody experence this before or know what I can set to test this theory out?? I have Slic3r 0.9.7 on Ubunutu 12.10 64bit.
