Can Slic3r be used to generate GCODE for a Prusa to function as a CNC?

Hi there guys I saw the other thread somewhat related to my question in this forum and decided to make my own. Please bear with me if I made some mistakes...

I have been trying to get my Prusa I3 to work as a CNC for soft materials for some time now. I have been trying to make it work with FreeMill, MeshCam and EstlCam, but I cannot seem to generate GCODE compatible with Repetier, and I'm not sure which combination of CAM software and GCODE interpreter to use.

I have been thinking about using Slic3r because I know it will work, I just need to invert the Z axis coordinates and lift the extruder head (read: mill) every time it moves outside of the print, or just keep inside the print so it doesn't cut through unintended material.

I would be grateful if I could get some help, and again please forgive me if the thread is irrelevant to the forum topic.

What seems to be the limiting factor to getting the gcode from other programs to work?
Any specific codes that Repetier doesn't recognise?

Maybe you could link a sample gcode file that fails to work with Repetier?
