I have an application which requires the stl file to be scaled only along x and y axes.
Is there a way to do this using slic3r-console command line.

I don't know of a method in slic3r but if you download the free version of netfabb basic it will allow you to scale your stl along any axis.

I just noticed this is now an autodesk product but still listed as free version.

you download OpenScad , import the .STL and scale it according the axis" you want.
