The dev version of slic3r has acceleration settings on the print settings>speed page. Don't use the "stable" version- it's full of bugs.
Accel and jerk are usually baked into the firmware. If you change acceleration in slic3r, the firmware may ignore any values that exceed the firmware settings. AFAIK, in Marlin and smoothieware, the firmware sets hard limits. In RRF (Duet), since everything is configured using gcoode, you can override the config settings with gcode in the file you're printing.
