Your slicing application should provide an option to specify the use of one extruder for the part and a different extruder for support. In Slic3r for example, go to "Print Settings">"Multiple Extruders" and enter (say) extruder 1 for perimeter, infill and solid infill, and (say) extruder 2 for support material.
