It may not be the best place for this question but I have found something strange with Repetier and Netfabb.

I generate my STL in CAD (using Catia V5) and occasionnaly I rotate the parts using Repetier (my preference) or Netfabb.

After manipulating my parts in either of the above SW and exporting it back to STL I get considerably smaller files.

As an example an STL file which originally will have a size of 7.7MB (from Catia) now has a size of 1.4MB.

What is lost in the process? Would it affect the quality of the print if I slice a file manipulated in Repetier or Netfabb?

have you looked at the contents of the files? Maybe Catia's is text and the others binary? If so then maybe nothing is lost...

Yes, probably the difference between binary and ASCII STL files. See [en.wikipedia.org]
