I3 clone all kinds of trouble.

I would start with this line

                                        X,   Y,    Z,   E0 
#define DEFAULT_AXIS_STEPS_PER_UNIT   { 800, 800, 1600, 100 }

So If you are moving twice too far then change Configuration.h to

                                        X,   Y,    Z,   E0 
#define DEFAULT_AXIS_STEPS_PER_UNIT   { 400, 400, 1600, 100 }

Try to change if you cannot I have fixed the download for you with the changes.

You should again measure the XY Axis.
You should measure the Z-Axis to see if it move up the same 50mm then measure.
You should measure and mark the Filament 50mm above the top of the extruder then extrude 25mm and measure where the line is.
This should occur when nozzle is Heated too the filament temperature
