Prusa I3 Auto Bed leveling issues - Z probe offset

Changing the Z probe offset has no effect on my bed leveling! So let's say I need to lower my hotend .6mm closer to the bed then what my capactive proximity sensor thinks is z homed to get good adhesion. Simple, change Z probe offset from extruder to -0.6 in configuration.h, then flash that firmware to the arduino mega. Simple right? After I finish flashing I run G29 to verify that it goes down 0.6mm lower than it did before. Nope. Nothing. No difference whatsoever.

I have tried enabling and disabling EEPROM, no difference. so im not getting bad numbers from there.

Marlin file zipped below, containing configuration.h etc.

ANY help is appreciated!

EDIT:
