Replikeo Prusa i3 Rework Asembley

Hi All,

This is my first printer and so far things are going together without much hassle, i do have 1 probably silly question, when assembling the frame to the y axis threaded rods, do you ensure the rods go right to the bottom of the frame cut outs or leave the frame resting on the bench?

The reason I ask is that i am having problems with the z endstop being to low to stop the hotend hitting the bed. if it lift the frame to the bottom of the slots it might give me a few more millimetres.
