I’m looking for help understanding what microstepping setting I should use in the RepRap Firmware Configuration Tool. I have an SKR 3 with TMC2209 drivers—should I leave microstepping at 16, set it to 256, or choose something in between? I’m not fully sure what the setting actually affects, so any guidance would be really appreciated.

This isn't the right forum for RepRapFirmware. However I can tell you that we generally recommend using x16 microstepping with interpolation. The exception is that extruders with low steps/mm at x16 (e.g. less than 200) benefit from higher microstepping such as 32 or 64.
