Guys i know that i can set the bed size in slic3r but is there anyway that i can set it in my configuration file also . Keep in mind that my printer uses only low x/y/z origin. So how can i set it ?

If it's a Cartesian or CoreXY printer, use the M208 command, see [reprap.org].
