Graywolf, what ended up working? I bet I've spent five or six hours on this one issue. When I try to split an object, I can't select the target object.

This is how I got it to work

1, load object,
2, draw cube around section to remove,
3, goto Cobine>Subtract,
3.5, Select Object in the pill shaped dialogue
4, select object to be cut,
5, select cutting object,
6, hit return.

The OS X version of the programs are very broken.

Sorry, been very busy and kept getting the same bug that you did

An .stl file in 123d design is a mesh. You have to convert it to a solid first before splitting it. Click on the ENTIRE .stl file and the 'gear' comes up. Select 'convert mesh to solid'. The only problem is that if it is a very complex shape, it may have more segments than 123d design or your computer can handle. I've had mixed success.
