Sorry to sort of necro post, but I built this same variation and I ran into this same problem.
Since I had already cut my threaded rods, I came up with a quick solution only involving the smooth rods.
I see you have moved the bearings closer together, which will give you the bulk of the room you need to play with.

A fundamental misunderstanding of how the Y axis worked is what lead to this problem.
In pronterface, when I clicked +Y, it moved towards me, and not away from me. I interpreted this as meaning that I needed to invert the axis, so -Y moved towards me, and +Y moved away from me.

I've built a prusa i3 box frame, I'm using a RAMPS 1.4, and I'm having a bit of trouble wrapping my head around the configuration of the marlin firmware.
I can move each axis in each direction in pronterface, but the Y endstop seems to be behaving strangely.

I'm currently having this same problem, only my base actually is 3mm off the ground, and the brackets still dont fit.
In the end I probably won't even use the brackets
Mine is made of MDF, so I'll probably take two pieces that I can glue to the base and create a "slot" in each that I can sit the threaded rods in.
