I think only one vertical base is really necessary. Using two will give you more rigidity, which is probably necessary if you are using the bot to machine instead of print. I am just using one at the moment.by NewPerfection - Reprappers
I believe your problem is that those boards are for generation 1 electronics, which have been discontinued. The current gen 2 boards are available, as well as the experimental gen 3. Look here for the required gen 2 electronics: and here for the gen 3:by NewPerfection - Reprappers
I just bought a tap and used plain 10-24 screws. The tap was about $5, and it makes it much easier if and when you have to disassemble and reassemble everything, no worries about cross threading.by NewPerfection - Reprappers

I don't quite understand the problem. Yeah the links are broken, but does it affect anything? When you generate a shopping list the "buy" links work, which show you exactly what the part is. Edit: FYI, a number of the links don't work. I have ordered and found everything I've needed for the McWire, and hadn't even noticed that the links were broken. Yeah, you definitely need either a strong motivation or technical ability to put one of these together. I had very little electronics experience before I got started researching for this project, however I do have a strong understanding of the theory of electronics. Post your progress here. I'm going to be building a McWire as well. I'm getting all the electronics, motors, and laser cut acrylic pieces for Christmas. Once I get the electronics working, I'll head to the hardware store and get the rest of the stuff.
