Hi Peter,
A drill press will definitely help. If you move the drill from the perpendicular (even slightly) the edge of the drill will bite into the edge of the hole and try and pull it into the workpiece. I'm impressed that you are only getting occasional problems!
You could also try a lubricant - I've seen both water and candle wax mentioned but avoid hydrocarbon (paraffin etc) ones unless you

For the countersinking, you could try a (slow) pecking motion to give the swarf chance to clear before it melts.
For the large diameter holes you may find it better to drill the hole full size rather than building up to it. Possibly piloting it with a small centre drill if you're concerned about it wandering. The diameter of the centre drill should be slightly bigger than the flat point on the f

Interesting - I've also been thinking of a design that has a pool of molten material rather than melting it 'just in time', mainly to allow the use of pellet feedstock. How about pressurising the whole thing? The auger would then only have to deliver granules to the molten pool of plastic which would be forced out of the nozzle by air pressure. Maybe only feed granules when the pool of plastic reaches a lower limit so there is no conduction path from the molten pool to the granule store.
