A lot of the leadscrews i see on ebay state they are 2mm pitch, but dont say how many leads they have, most are 4 lead,meaning 4 seperate threads,so a 2mm pitch is actually 8mm.
1/16th microstepping at 8mm will = 400 steps/mm

Could you not print a priming line at the start of the print in the slicers start g-code

check these lines in config.h
// If enabled, axes won't move below MIN_POS in response to movement commands.
#define MIN_SOFTWARE_ENDSTOPS
// If enabled, axes won't move above MAX_POS in response to movement commands.
#define MAX_SOFTWARE_ENDSTOPS

Yes sry, thats the one i meant, but seems that is not your problem tho.

Firmware - Marlin
have a look in configuration_adv.h and make sure 'safe homing' is enabled

Firmware - Marlin
Remove that last stepper driver and try the board again, if you are really lucky you may have only fried the stepper driver.

What type of extruder ?
Does the motor feel like its getting too hot ?
Mk8 direct drive extruders have been known for the pressure roller to come loose.

When i built my sintron prussa I3 it came with NO endstop switches so i needed to change the above to 'true'. maybe you need do the same ?

In configuration.h uncomment the following line (remove // )
//#define Z_SAFE_HOMING
this should move the nozzle to the centre of the bed after X and Y are homed and then home Z

Might be a good time to install an up to date firmware either marlin
or Repetier firmware

It has been reported as a false positive in severall programs, personally i would ignore it.

So M119 is showing X triggered when x endstop IS pressed and triggered when X endstop is NOT pressed ?
This leads me to thinking either X endstop pullup not defined or not working or faulty ramps/arduino
By inverting the logic, i meant if the X endstop detects NO or NC switch type as in the config lines
// Mechanical endstop with COM to ground and NC to Signal uses "false" here (most common s

What firmware are you using, it will have a option to invert the logic of each endstop in the configuration file.

If repetier recognises the eeprom then any changes you make using the eeprom configuration is automatically stored to the eeprom.
If your printer has belt drives on the X and Y axis it is a prity fair bet that the steps/mm should be 80

Most likley the 5 volt regulator on the arduino has fried.

Send a M115 to the printer, this will report what firmware you have installed.
In repetier host, clik the config button)top left) and select firmware eeprom config, if the eeprom is enabled in firmware you should be able to edit the steps directly .

How are you going to remove the printed part to free up the bed for the next print if you are not with the printer.
If the parts are small enough, better to load multiple pats on the bed before you slice them, and print all at the same time.

Sounds like it is trying to print outside the bed perimeters, in repetier host, preview tab, does it show the cube in the middle of the bed ?
You have to set the bed min and max x,r values in firmware and in the host settings to match.

If you are using Marlin firmware
In config.h find this line #define DEFAULT_MAX_FEEDRATE { 300, 300, 5, 25 } change the 5 to a 2
5 is normally too fast for printers when using the M5 rods
4000 is correct steps/mm for M5 rods
200*16/0.8=4000

Also take a look at Repetier host/firmware has a nice 'glitzy' interface and i find it very reliable.

first_layer_extrusion_width = 200%
first_layer_height = 0.35
so it seems you are trying to print a 0.7 extrusion width with a 0.4 nozzle (0.35x200%)
try setting the first_layer_extrusion to a deffinit value like 0.4
also 80mm/s seems rather fast for a 1st layer speed

The way you describe wont work.
D9 negative is connected to the drain of the D9 FET which sources D9 - to ground.
D9+ is conncted to +12 volt
You could connect the laser +12v wire to D9+, and the laser negative wire to D9-
Then the laser will be switch via the D9 FET with the M107/M106 commands.
Intesity can the be controlled vis a servo o/p and gnd.

What command are you using to select 2nd extruder ?

Quotein slic3r you can only adjust temperatures for the first layer.
In slicer settings print settings/advanced you can set 1st layer extrusion width,
