Makerbot and reprap machines have different firmware settings because the mechanical hardware is different.
Are you running a typical Gen3 setup? (3 stepper drives, 1 reprap/sanguino mother board, 1 extruder board)
Info you need to have in order to make software adjustments
-Stepper motor info: 1.8o/step or 0.9o/step (look for a sticker on the motor)
-Pulley info: how many teeth
-Temperature

It depends on the type of endstop your using optical(inverting or non inverting output), or manual switches.
In most cases if your firmware is all setup for end stops.....Yes, you need your end stops hooked up. Basically the axis won't move in the -ve direction because it thinks your end stops are triggered (axis@ 0)

to expand on the above
-Check your current setting (potentiometer)on the stepper drive that's skipping. Your motors will only put out maximum torque if you feed them the current they need.
-Check your smooth rods for damage. You could have a "nick" on the rod that's catching every time you hit the same point if your using pla bearings. You could repair,replace or index the damaged rod.

I'm using logic level mosfets so they only need about 2.1~2.5V for the gate(IR Part IRFZ44N) pretty sure any logic level mosfet will work.
Alternatively you could go the route nophead is using, or if speed is a concern you could use a a general purpose npn like a 2n3904 to drive the gate of the mosfets.

I'm using these 3M transparencies with thin 3M 2way tape to stick it to the aluminum bed for printing PLA, I compared performance of the transparencies, Kapton and Blue tape with PLA and the transparencies are king. (23oC ~65oC) sticks really good and super durable.
I wipe the table down with acetone before I print.

Yep, it's laying down thin layers of resin in the same way injet printers deposit ink then it cures each layer with a UV light.
We have the Eden 333 here in the office and its a good machine but its being sold off soon and being replaced with a new SLA machine, all the Objet machines make nice looking parts but they have their qwirks.

-follow instructions
-read basic technical drawings
-at least open and manipulate stl files, and in most cases repair stl files
-edit,compile and program Arduino source code
-you have troubleshooting skills
-experience material sourcing. (unless you bought a full kit)

The simplest way to get your machine going would be to reuse the stepper drives you have and switch out the breakout board in your setup with Arduino & ramps pcb.
Because your machine has more X travel then Y, or X axis travel, you could mount your extruder on the side of the spindle box without losing any Z travel.

I'm running gen3 and a thermocouple (AD595 based) with the latest release,... works pretty good.
This keeps getting missed in the updates, ...you need to correct the temperature calculation for the thermocouple in the PID file.

You don't need to use the encoders for the machine to work. All your encoders are doing is creating feedback to the controller can use them
you can pretty much use any geko drive that will run the motors for your machine with ramps style electronics.
