Did anyone ever solve this issue.... I am having the same problem.
Im running at Prusa with Windows/RAMPS/Slic3r/Pronterface/Marlin (previously Sprinter).
The problem started when i switched to Pronterface (which i really like and want to totally switch to if i can get this fixed).... I can print the same exact gcode files with RepSnapper perfectly, no pauses or blobs.

Well, I may have figured out why my Slic3r gcode preview wasn't showing up in Pronterface... I was using the latest experimental version (precompiled) which wasn't showing me the preview of my Slic3r gcode.... I decided to download the latest version right before the experimental one and it seems to work fine... my Slic3r generated gcode shows up just fine!

@Sound, yeah there is definitely gcode in there, I printed a nice little mini octopus and it turned out great.
When i open the gcode file in Pronterface it generates all the estimates, but doesn't seem to finish, it leaves off the total duration time at the end...(I haven't integrated Slic3r with Pronterface yet, just using them separately).

I just used Slic3r for the first time tonight and love it! The only issue im running into is any gcode generated by Slic3r won't show up in Pronterface...
Gcode generated by SF or SFact show up just fine though. It seems like other people are able to view Slic3r gcode in Pronterface, so it's probably something wrong on my end. Any thoughts on what could be causing this?

Yeah they did end up working. They may be a tad under powered, but they got the job done on my RepStrap. I successfully printed all the Prusa parts with them. Now i only have one of them on my Prusa, it's on the geared extruder and seems to have plenty of power for that. I swapped up to some higher torque steppers for the rest of my Prusa though. The KH42JM2B140E's worked fine, but i just wanted

Thanks evans2481, I didn't have time to look into what you had suggested until now... It makes sense that increasing the size of the Serial Buffer could help if repsnapper is sending more lines than the firmware can handle. Bummer you still had some missed steps, but i will probably try this anyways to see if it helps.

Thanks, yeah, I actually can't turn the pulley around because my motor shafts are only 15mm long so there would be no shaft for the set screw to grab onto if i turned it around... I actually was planning to space the bearing out a bit more by adding a few more washers, but I haven't gotten around to it yet because that's my X axis which has never missed a step, so i haven't felt any urgent need t

I knew that about the Pololu drivers, but i don't think they are getting quite hot enough to go into protection mode yet... I should probably throw some heat sync's on them just to be safe though.

Thanks Sublime. Yeah my bushings are lubricated with white lithium grease (thought i read somewhere that was best). Also, my motors are warm and my A4983 chips on the Pololu drivers are hot to the touch, but not scalding... I have been thinking about putting heat sync's on the Pololu's and cranking the current up a bit more, but i think im already at the sweet spot for my motors.

Ok, so i just got done trying a few more things....
- I re-routed all my wires to keep my signal and power wires totally separate and on opposite sides of my Prusa... they were fairly separate before, but crossed in a few places, but now I completely separated them. After a test print, i still had missed steps in the Y direction and so I think I can rule out electrical interference as a cause.

Ok, so I have been working on this all day and still not luck!
@bdcannon and @NoobMan, I tried swapping my endstop switches and the missed steps still stayed on the Y axis.
@NelsonRap, I tried switching to another power outlet on different circuit in the house and unfortunately im still missing Y steps
@Andrew Diehl, I had already tried swapping the X and Y axis motor plugs and pin definitions

@NoobMan, you wanted me to take a look at a better picture of my X belt, did you mean my Y belt? I don't have any problems with my X axis, i have never missed a step in that direction and it's the same exact motor as the Y. You are right though about my belts not being exactly parallel

Thanks Dave, that makes sense, but im not even using the Temperature plugin... I just set the temp in RepSnapper, so i don't think it's that.
I did try printing a few other things and those all seemed to work fine (they are smaller though), so im not sure if maybe it's just some weird bug with the first .stl i was trying to print, but it still seems strange because that object has always worked

I just tried switched from SF41 to SFACT and am experiencing two weird problems... (my machine works fine with SF41 with pretty good print quality)
First, when i start a print, it starts printing the skirt just fine, but then once it gets to the first layer of the object, the extruder stops, it keeps going through the motions of the first layer, but not extruding anything... seems like about 2/3

I also bought stepper motors from Tony on Ebay, he is a great guy and even let me pick them up locally to save on shipping costs. He has TONS of motors even some not even listed on Ebay, He let me browse through his assortment of motors and i bought an extra Nema 17 that has a lot more torque to use for my extruder.

My Prusa is also entirely PLA and i have been trying to figure out the best way to attach a fan to blow across the thermal barrier.... any tips? Where did people mount it? Anyone have any trouble with the airflow cooling down your nozzle temp at all? Mine has had trouble getting up to temp when the fan is blowing (even though it's not blowing directly on the nozzle). It's a 10 tooth XL pulley with a 5mm bore, so no modification necessary (and they are cheeper than the McMaster ones too).
Has anyone tried these?

NewPerfection, where did you get your 10 tooth XL pulleys? I have had trouble finding one for XL belts with a 5mm bore to fit on a stepper motor shaft.... all the XL belts seem to have SAE bores and not metric. Any suppliers in the US?
