Why are heat sink sectional cuts have non uniform depths (while turning operation) in E3D Lite6 and Prometheus hot ends? What advantage does this have?

The bottom part of the e3d v6 heatsink has to accommodate an M7 thread, so I suspect they kept the core bigger down there to ensure adequate clearance. It's possible they found some thermodynamic advantage to that profile, but it's hard to imagine why. It's also possible that they just did it like that because it looks nice.
