Well it may be a dumb question, but...

Is there a way to setup Marlin so I can use the 5th pololu to power up the 2nd Z stepper, so I can run them colder?

Yup. In Configuration_adv.h at line 148 uncomment #define Z_DUAL_STEPPER_DRIVERS. This is assuming you're using RAMPS. If you read the comment, the pins are only defined for RAMPS boards, so you can make it work with other ones, you'll just have to slog through some code.
