Help Calibrating

So I have successfully (mostly) assembled a printer. I have a Mendel90. Currently printing PLA. Prints come out okay, but with some issues.

-Tempature: 190
-Layers: .2
-Hotend: .4
-Infill: 40%
-Sliced using Slic3r

As you can see from the attached photo there are some problems with a few of the layers. It looked to me like during the printing a few of the layers had extra plastic and the extruder was pushing it around and running into it on subsequent layers. I also printed the 5mm calibration cube. The cubes end up being slightly larger than 5mm (like 5.1-5.25 depending). My theory is that I am over extruding, but I'm not sure. Any advice on what I should do here?
