When printing the first layer and the skirt my filament is quite spotty looking. Would that be a low extrusion rate? If so where do I adjust that value. As well when it shifts up a layer I get a glob of filament as well. Would that be a retraction on each layer problem?

You should do a calibration check first and if required fix issues before trying to address printing problems.
Otherwise you will just run in circles for days.
