This problem was not happening and has started since I changed back from ABS to PLA.
3mm PLA.
First layer is fine then second layer is spotty.
Same thing on top layer.
Grateful for any advice

Yes PVA (kids craft glue) works. Im a new user too and had similar issues. watered down PVA wiped onto the glass worked great . It kinda muckies the glass but the part really holds to it.
Getting the space from the nozzle to the glass plate correct and level seems pretty important too. Once the first layer gets pressed onto the surface the others seem to behave.

did you fasten the pulley on the motor shaft?

+1 on KKberg comment.
I had consistent Y shift and it was a loose grub screw on the flat portion of the motor shaft. It introduced a repeatable amount of 'play' on the pulley. It was noticeable in both directions.

Thanks folks,
KingRahl, I was using Repetier so didn't see the plater info. I think it lists errors on Repetier when you slice but you need to scroll back, I can see it now when I run Slic3r alone.
Waitaki, Unfortunately once I got it working on the recent redraw I saved it so the skp file is now 'fixed'. No doubt it will happen again.

Im confident I am pushing fully through in Sketchup. If I draw something behind the holes I can see through them.
If I push further I extrude a projection on the opposite side.
I tried deleting and redrawing but the same problem occurred.
I just deleted and redrew again and this time its ok. Sliced image matches the stl image.
Very strange.
I must be doing something very subtle

Im very new to this so had to lookup manifold.
Im using Sketchup to create the part and exporting STL file.
I just tried netfabb, the online cloud service for repairing the file but I had the same problem.
Is there a way of telling if the file is manifold.

Using Repetier mac 0.56 and latest Slic3r 1.0.0RC3
When I place the object it looks fine.
When I slice it fills in holes that are present in the STL file.
Print obviously follows and fills them in.
Any ideas?
