Yeah, that's what I suspected. I'll re-calibrate and report back. It's got to be something with the firmware or the RAMPS board.

Do you sometimes notice when you're on the edge of a bottom fill that it seems to have finished yet the printer will do one (or more) passes where there doesn't appear to be a gap in material?
I'm almost positive your z-height is to low. Your nozzle is too close to the surface forcing the plastic to spread out in the X-Y plane interfering with the next line's extrusion.

Did you replace the stepper motor controller when you got the new RAMPS board? Do your stepper motor controller boards have heatsinks?
It probably needs a little bit more voltage. It's not scientific but I'll turn the pot on them with my finger on the chip and turn it clockwise slowly (increasing voltage). When I can feel it start to heat up rapidly I'll turn it back down until the temperature i

I think it should be fail error. That happens when the thermistor drops below an acceptable error usually indicating the wire has come lose and is no longer reading correctly. Usually the threshold is below 5C but it might fail out at a very high temperature reading as well.

How are you adjusting the steps/mm (pushing code or eeprom)? What firmware are you using?
I would experiment with the flow multiplier during a print, you should see results pretty quickly.

I have a Mendel Max and a Lulzbot Taz 3. Gcode that runs just fine on the Taz 3 will run about 3x the speed on the A0-100. We've tried marlin and repetier firmware as well as the original firmware that came with the printer, all to no avail.
We've had the problem since we fried the arduino and RAMPS v1.4 board.
I've checked the jumpers for micro stepping and they appear to be correct.
