Printer is faster on first layer

Hello,
I'm facing a very strange issue, my printer goes faster on the first layer. At first I though that it was a problem with Slic3r inverting a parameter, but if I decrease the first layer speed percentage it will go slower and increasing make it faster, it looks to work fine here.
I also tried to modify the perimeters speed, but it only affects first layer, the other layers still look to use default speed.
I'm using RAMPS 1.3 with Marlin firmware, and latest Printrun and Slic3r versions, and the problem appears on both Linux and WIndows.
I still can use my printer with default settings, but I would like to increase it's speed a bit, but for every layers and not only the first one
