I have the exact same problem, with support turned off, (for a part that doesn't need support) the skirt is on the first layer and the first layer of the part itself is on layer 2.
Also I have the other problem that was mentioned : on a part that needs support the support material is on the odd numbered layers, then the part material is on the even numbered layers.
Slic3r version is RC2,
lift Z is set to 0.

That attached .ini is not the same as shown in your partial gcode list above it.

Last night I tried to slice a sample object with and without support and/or skirt in order to upload the required files. As I tried to replicate the problem Slic3r behaved rather erratically, I tried changing the parameters in the configure window and it wouldn't save the new config, even after trying repeatedly, I eventually found out that increasing a setting by only one increment would cause the software to not save the settings, So for example if I tried to set the skirt height from 1 to 0, it wouldn't save unless I first set the height to say 5, then save, then set to 0 then save again. Then I sliced the part and the skirt AND the first layer of the part appeared correctly on the first layer of the slice as it should. So now I can't replicate. I still have the problem with the support material showing on alternate layers though. I'll post my files on the thread about that specific problem tonight.
Just for background I am running Slic3r 1.0.RC2 from within Repetier, on a Dell 6510 laptop that can handle complex parts in Solidworks without any problems. I used to be able to print real good before, so I assumed the new version of Slic3r was the culprit.
Thanks for your time guys, sorry I wasn't smart enough to document the problem when it appeared.
