You could do a simple test to see if the issue is the software. Write a small test program in Arduino to run the stepper x number of pulses, pause for long enough to take your measurement, take x number of steps again,,,,,,,,,,,,. Maybe add a button check to monitor the encoder button to run each step pulse routine at the push of a button.
