Prusa i3 holes to small parts to big on prints.

I have a prusa i3 that is perfectly calibrated. When I print a 20mm by 20mm cube the cube turns out perfect 20 by 20. But when printing things that print and go together like this [www.thingiverse.com] or any other part like this. It does not fit correctly. My extrusion and all axis are literally perfect measured over and over and there extremely perfect especially when the 20x20 cube was perfect its not x y z or e. What am I doing wrong Is there something i'm missing in calibrating?

You should find out why those calibration parts don´t fit. Sometimes it´s only the edges that need to be cut away.
Or you have waves/ripples on the surface from vibrating belts/ bad linear bearings.

Printing 20x20 cubes does not mean your printer is perfect.

You need to print bigger things with bigger dimensions to see if there is skew

Also, slic3r and cura do things differently. I have had issues with both on certain prints and switched to the other and it printed perfectly.
