So here is my first print on my brand new Prusa Mendel!

Actually, my first prints had each layer offset at random distances (I lowered the default_acceleration as suggested on the wiki, and the problem went away).

So this was at 0.4mm layer height with a 0.5mm nozzle. Not bad, but the top block appears to have had issues. I pretty much used all the default settings in Slic3r.

This was a calibration object I downloaded from Thingiverse. Each step is 5mm high and 5mm wide.

Is the top layer messed up due to limitations of my nozzle or is there something I can do to improve it?

Use a fan or print 2, 3 or 4 objects at the same time.

If PLA, use a fan, if ABS, print 2 at the same time a bit away from eachother to allow cooling.
