I think that you have your endstops wire wrong. If you are using RAMPS on a Mega board, the first row is MIN the second is MAX. Also use command M119 on your pronterface to check to see if your endstops are registering when triggered.by DreamKnights - General

On the stepper drivers there is a screw that adjusts the current running to the motors. They are overheating because to much current is being used. If you have the A988 drivers turn it counter clockwise until the motors stop moving then slowly turn clock wise until they move again and that should be enough current to run your (ENGINE)!, without over heating.by DreamKnights - RAMPS Electronics

I am curious what is the height of yours from end stop to where the build plate lives. I bought 920mm rods for mine. My rods are 800mm. It really doesn't matter how tall your printer is.
