I don't think the slicer could help you in the way you want. One solution would be (the sequence is pretty generic and should work with any CAD program) - model the interior as full solid and make 2 more copies - use one copy to extrude the walls that you want to be - intersect above with a second copy - the result will be the shell - model the structure you want to have in the interior - use theby 3Dmaker4U - Slic3r
What about the fan? I can't see any in the picture. If you have a general one that blows over the heatcore, that's not actually a good setup. Did you check that the set screw holding the stainless steel barrel is tight? Eventually, unscrew it, take the barrel out and check if the surfaces are clean and there is nothing impeding the thermal transfer. To clean the paste use acetone or isopropyl alcohol. Then put a patch of Kapton over the thermistor and measure again. Though I don't think this is an issue. The thermistor has one wire to ground and one to an analog input where a 4.7 kohm resistor to +5V is also connected. Did you check the power adapter itself? And polarity? I do not see how "the chip" could get fried due to connecting the various loads and sensors, even if they are wrong (well, nor fully messed up)). It was either a bad power adapter, or wrong polarity, or a fabrication fault. Voltage induced in the wires by the electromagnetic field generated elsewhere, will be able as well to "rise the ground" or "drop the supply", as the seizing circuit has some relatively high impedance.
