All Marlin 1.1.X worked fine for me until I hit Marlin 1.1.6 then I cannot get it to work correctly. Marlin 1.1.6 will run once maybe twice then will not boot again. Believe it or not I received a Brand new controller where the circuit traces were open going to hot-end thermister, and had to solder the trace closed. Look at the trace at the corner this is a open trace. Next to impossible to find under the silkscreen.by Roberts_Clif - Reprappers
Somehow the data on my Controller is getting really messed up causing many weird things to happen. similar to what you are experiencing here. Seems like when I do an M502 or M501 and a M500 or more simply stated a factory reset the problems go away. It sound like your end-stop switches are incorrectly installed. Do you have a ohm meter, Can you check to see if the end-stop switches actually function. Then Make sure they are correctly plugged into the controller. Post pictures of how you have the end-stop connected.by Roberts_Clif - Reprappers
I had a similar problem with Marlin 1.1.6 while flashing MPX.3 and a Base v1.3 controller. I re-flashed the Firmware and Reloaded firmware defaults from the EEProm.
