To answer question:
If both z axis have the same steps/mm you can use second extruder to drive second motor
You can not have different steps/mm. You can have different current levels as this is set by driver.
In configuration_adv.h uncomment
#define Z_DUAL_STEPPER_DRIVERS // was commented out
In pins.h you have to find section that defines your printer.
In mine Z2 was not defined so I changed

Download the file with extension .scad
This is an OpenSCAD file. Download openSCAD ( a free program) and load this file.
Change text and save as new stl for printing.

Some of my thoughts:
Ramps board does nothing fo you. It has direct connection from arduino to to the step/direction/enable pins so you may as well just run jumpers from the arduino to the stepper drivers as you would need to run the same jumpers from the ramps board to the drivers. On my CNC machine I have a breakout board between the parallel port to protect the compiter.

If you right click on a button you will get a menu with "edit" "move left" "move right" and "remove"
Clicking on move will change order by one step so you may have to click severel times if you have major changes.

When I read your question I thought this would be a good thing to do so I ran a google search for scripts which lead me to macros.
In Pronterface go to Settings -> Macros -> new
Enter a macro Name example multiLine
Enter your line commands
Save
Got to add custom button
Add button with command = name of macro
Clicking button then sends info in maco

I see you have center point set at 0,0 in old version
You must have 0,0 set as center of your bed so it may be in 1.2.9 you have to set origin at the center of you bed.
I don't use 1.2.9 yet and my origin is 0,0 but may be worth testing.

You do not want microswitch on yor motors. Direction is controlled by the direction pin. This should change from 4+volts to near zero depending on direection.
In Pronterface enter M119
This is "Get Endstop Status"
If your axis that you are using show as triggered Marlin will not let the motor run in the negative direction.

I replaced the 8mm rods + cheap bearings on my Y axis with rods and brass bushings from printers. They run quiet and run much smoother
On my Z axis I run two 10mm rods with .375 inch bushings I bored out to 10mm. They do not run as smooth as the factory matched ones on the Y axis but they have no play in them. It requires more torque to move the Z but with 5mm threaded rod there is a lot of torq

A SCARA printer is a type of printer with arms so it is different than an i3 . Google SCARA
Are you sure your printer does not allready support G2/G3, when I issue a G2/G3 comand printer does the arc and I have made no special changes to Marlin.
The problem is I know of no slicer program that will generate G2/G3 commands as STL files have no arcs only triangles.

I like you wanted the challenge of building from scratch.
I had a small cnc router so I routed out a printer from 5mm plywood using files from Printrbot.
Printrbot uses a laser to cut the parts.
It would actually have been easier to use a scroll saw to cut out the parts.
It depends on your skill levels and existing equipment but you have to put no value on your time as it will take longer and n

I agree that 95% of the people are happy with STL files now but if a better format became standard at a reaonable cost they would no longer be happy with the segments that are produced now.
In addition STL has no provision for color so doing dual extrusion for supports or color change is very dificult. I am trying to learn Design Spark Mechanical as it exports to AMF and I believe (hope) slic3r s

On my Z axis screws I have a knob with an arrow on it. After I align my bed I move one knob so both arrows point in the same direction.
I then can at any time the printer is stopped look at the arrows to see that they both point in the same direction, missed steps on one motor will cause the arrows to not align.

The motors have two coils. The green/ black go to one coil and the red/blue to the other. It does not matter which direction they are connected as long as one coil goes to two left pins and one goes to two right pins. Changing the order from green/black to black/green would only change the direction the motor rotates , which can be changed in config file to correct direction.

This does not have all the extra code for extruders or heated bed which you do not need.

To change the direction change #define INVERT_Y_DIR between true and false
However be aware that the direction is the direction the head moves relative to the bed, not the direction the bed moves.
If it homes in the wrong direction change #define Y_HOME_DIR 1 or -1

If system is in Absolute Coordinates (default) command G1 X10 Y5 moves to location X10 Y5 from the current location
If system is in Relative Coordinates command G1 X10 Y5 moves 10 units in the X direction and 5 units in the Y direction from the current position
To set which is used send Gcode G90 to use Absolute Coordinates and G91 to use Relative
